I am also having this same issue replicating between two 6.0 servers. I only happens on one or two databases who's ACLs are identical in every visible respect to databases that never have this problem. One note, though. It only seems to occur when there is nothing to replicate. If there are new or modified documents, the replication seems to occur without a hitch and without the error message.
I upgraded the source server to 6.0.1, but the problem persists. I haven't yet tried upgrading the other server to 6.0.1, but will report back on the results when I do.
